In 1235, the Topino Valley was twice the current municipal extension, was a viscounty of the Duchy of Spoleto, and had autonomous administration. In 1282, the representatives of the community decided to submit to Assisi to escape the expansionist ambitions of Foligno. The territory regained its autonomy only in 1300 at the behest of Pope Boniface VIII. The office of viscount of the Valle del Topino was exercised by the Trinci, lords of Foligno, from 1383 to 1439. Throughout the Middle Ages, the population remained mostly settled in the hilly area, while the settlement in the valley was mainly reserved for those who profited from the transit on the Via Flaminia.
From the second half of the 1400s, the fair of San Bernardino was established, which took place at the confluence of the Topino River with the Fosso dell'Anna, near the Church of San Pietro de Cerqua. Cerqua became the name of the village corresponding to the current Borgo of Valtopina, and the toponym is still used by its inhabitants.
