The city is closely linked to the nearby Abbey of Montecassino, because it was founded on the current site by Abbot Mansone in 990. The original church was destroyed during the Saracen raid of 866 and rebuilt in the 10th century. In 1862, the name of the city was changed to "Sant'Elia Fiumerapido".

During World War II, the village was destroyed by 91% by the Allied air raid of December 1943, with civilian, military casualties, and injuries.
