During the Middle Ages, the tower near the bridge was built as a defensive and observation structure.

In 1777, Pius VI started the reclamation of the Pontine Marshes, and in 1780 the ruins of the medieval tower were demolished. In 1784, the pontifical postal service was created and Tor Tre Ponti was chosen as the site of the seventh station. In 1790, the construction of the conventual church and a barracks began. During the Napoleonic era, the convent was used as a military garrison, and only in 1831 were the places of worship restored.

The church of Saint Paul the Apostle was built to remember the passage of Paul of Tarsus. Although sources indicate that Paul stopped at Tres Tabernae, Tripontium was on the route of the Appian Way and was probably crossed by the Saint. The church was designed by the engineer Gaetano Rappini on commission from Pius VI, who blessed the first stone in 1790. In fact, the church was restored by Pope Gregory XIV in 1831. The church has a Latin cross plan and a facade with a dome transept and a characteristic bell tower. The church is famous for containing the oldest altar of the church of San Francesco di Cisterna.
