The Cluniac Monastery, now known as Castello Carmagnola, formed the historic center of the village. Throughout the centuries, Clusane was an autonomous municipality until 1612 when it was included in Iseo. Under Napoleonic rule, it was a hamlet of Colombaro (Corte Franca). It later regained its autonomy with the constitution of the Lombard-Venetian Kingdom and then was again united with Iseo.

As time passed, the village expanded, and modernity was evident with the construction of the new parish church, which marked the beginning of modern development in Clusane sul Lago.
